The Queen Bee that is mentioned is not necessarily Lily. I believe that the queen bee can be concected to anyone in the book. I think that August is an obvious canidate for the queen. "If the queen were smarter, she would probably be hopelessly neurotic. As is, she is shy and skittish, possibly because she never leaves the hive, but spends her days confined in darkness, a kind of eternal night,perpetually in labor....Her true role is less that of a queen than mother of the hive, a title often accorded to her." August plays the role of the queen bee in this situation because she is the mother of the house.
In the beginning of the story lily is quickly attracted by the bees and she constantly trys to show T.Ray. Throughout this whole story, lily has become a part of bees and learn about them . In a way she is the queen bee throughout the story because of her relationship with the bees and the fact that she is kinda hidden from the real world. However she is the one being taught in the story so she could be just a bee in the story and Mary being the queen bee.
I agree with Mitzi, sometimes the queen bee can be portrayed as Lily for sure, but others can definitely been seen as August(wise leader) May(Dies, yet changes lives still) and maybe even Rosaleen(mother figure to Lily). Phree Kookeez
